It's really odd that one ffmpeg would have the issue and not another; suggests to me that it's an ffmpeg bug not a matterhorn one.
If you ffmpeg -i the two media files with both sets of ffmpeg what do the durations look like? Which version of ffmpeg are you using on the workers?
