I'm currently investigating to use h.264 for the playback in the engage
player. With the baseline profile the two videos will not play very
synchronously. In a few days I might know the encoding settings better.
Currently I would recommend to use FLV for synchronous playback.

Is there anything special the encoder has to do to make sure the post
processor can sync the audio and video or is the information in the
respective codecs(H.264, AAC) enough for the processor to sync the two?

From my point of view Chris answer was right. If we talk about a
single stream video the CA may capture it as one or two files
depending on your capture hardware. If you have two files
Matterhorn muxs the audio and video files together into a single
file (prepare-av operation). The engage side simply plays one file
that includes audio and video.
If we have multistream recordings the audio that was recorded will
be muxed to every video track in the prepare-av workflow
operation. The engage player plays the left video in the display
with audio and the audio of the right video is ignored (this
behaviour may be changed in an upcoming release).
I hope that answers your question?

Nope, not quite. The capture agent captures audio and video
in sync,
but the output to the engage player is actually N files (N
being, most
commonly, two). I'll have to let one of the engage developers
answer
this, but I wanted to clarify that Chris is incorrect.
