You have encountered a rather unfortunate bug in the 2.2.0 release of
Mauve.  The alignment completes successfully, but the data inside
the .backbone file is erroneous, causing the GUI to crash when
displaying the alignment.  We have fixed the bug, but until we are able
to make a new release official, I would recommend that you use a
snapshot release.

If you encounter errors running a snapshot, please do let us know.
