Hi there

I saw the recent paper on Mugsy from Stephen Salzberg:
http://bioinformatics.oxfordjournals.org/content/early/2010/12/09/bioinformatics.btq665.full.pdf

This paper contains comparison against Mauve.

I was intrigued by the following statement:
"Progressive Mauve (Darling et al. 2004; Darling et al. 2010) utilizes
maximally unique matches (MUMs) and does not require a
reference, however Mauve does not currently report duplications."

Is that a fair representation of Mauve's behaviour? Is there any way to
make Mauve report duplicates?

Cheers

Nick
