This paper contains comparison against Mauve. I was intrigued by the following statement: "Progressive Mauve (Darling et al. 2004; Darling et al. 2010) utilizes maximally unique matches (MUMs) and does not require a reference, however Mauve does not currently report duplications." Is that a fair representation of Mauve's behaviour? Is there any way to make Mauve report duplicates?
