Hi all,

I am having a problem understanding the SNP file that is produced by the Mauve
GUI.  Basically, I'm getting a lot of duplicate SNP patterns (i.e., first
column in the file).  Is there something suspicious about this?

For example, suppose there are six genomes.  I would have two rows like this:

AACTAG  5 6 5 5 8 9
AACTAG  6 6 7 7 6 9

In practice, I'm working with over 50 genomes and out of 20,000 SNPs, I have a
situation where a SNP pattern appears 100...even as high as 200 times.  Does
this look funny or am I perhaps misunderstanding something?
