By default the files are kept in <Mayan installation 
directory>/document_storage but you can change that with 
the STORAGE_FILESTORAGE_LOCATION configuration option.  To store files in 
other places you can write your storage driver (
https://docs.djangoproject.com/en/dev/howto/custom-file-storage/) and store 
the files in a FTP server o even in Amazon's S3.  Mayan includes a MongoDB 
GridFS driver but haven't used it for a while don't know if it still works (

Regardless of where you store your files you can index them using the rule 
based automatic indexing (
http://readthedocs.org/docs/mayan/en/latest/topics/indexes.html) and Mayan 
will produce a tree populated with document links.
