The shared upload folder holds the files that have been uploaded but have not yet been processed and stored as documents. That is the job of the background processes which are run using celery, make sure celery is running correctly and that the 'sources' queue is being processed. If you are using the 2.0 pre-release version, logging is enabled by default, look at the worker logs to see if an error is causing the processing of a file in the shared_uploads folders to be aborted.
