You can add permanent transformations in two ways. First if your device scans all pages with rotation you can add a permanent transformation to correct that in the source for that device, this way all pages scanned via that source with inherit the transformations as they are created. You can also click on a page of an existing document, then click on "transformations" and the Actions menu will have a new option that reads "Create new transformation". At the moment the rotation, zoom, crop, and resize transformations are available. If you have landscape documents, add a rotation transformation and resubmit for OCR for improved results.

The number of file formats for which it could be performed is limited (maybe PDFs and word documents). The other way it could be done is by deleting on the image representation the page and not actually modify the uploaded document, but when the document is downloaded the blank page will still be present in the file. There are pros and cons and I would like to continue the discussion of this topic to land it as a feature in the future.
