I am not entirely sure what you mean by 3-D Graph analysis but if you are looking to see how you can get your data in a format that mayavi or something like it can visualize it you may want to check out this presentation: https://svn.enthought.com/enthought/attachment/wiki/MayaVi/tvtk_datasets.pdf which should get you started with understanding the requirements for 3D data. After that, how you build the dataset depends on what choices you make.
