There is no way to do this.
If you made your own file format, you can store it in the file header as a flag.

CipherMBS is good for encryption which can be unencrypted in other development 
tools.
More standard conform.

A PDF can be encrypted as well as a file in the Windows file system.

For Encrypting property true is encrypt, false is decrypt.
