Depends on the deck, and depends on the bookshelf system. :-)
If you get good equipment you shouldn't notice any difference in
quality. The shelf system has the advantage of having the other components
available to listen to and play with as well. The big thing to watch
for on a book shelf system will be that it has digital in (assuming you're
using a digital sound card on your computer.) Also, try to find one
with optical out for recording later to your portable. I had a nice
shelf system but the optical out was only for the cd player (with built
in md recorder, that didn't make a ton of sense.)
