That's the way the MDS-JE500 works.

Nope.  The JE500, JE510, and JE320 cannot clone by the method for the
MDS-503, MDS-JE520, and such.

There is a way, and I guess your JE500 must be out of warranty anyway by now,
but it's awful; however, John Davis on alt.audio.minidisc has said that it
did work on his JE510.

 Insert source disc.
 Dirty TOC.  Do not save it.
 Disconnect power source.
 Open case.
 Force gears of transport mechanism to turn until source disc is ejected.
 Place target disc in transport.
 Force gears of transport back until target disc is fully inserted.
 Close case.
 Reconnect power.

The alternate method is to see if someone who owns a machine that clones will
let you use it.
