Exactly, the /q switch doesn’t work for .NET Framework 4.0/4.5 when deployed via MDT task sequence, you have to use /passive instead.

Installers that spawn other installations and close themselves frequently have a switch that will force the originating EXE to stay active until the entire package has installed. It could be as simple as that. Have you tried extracting the prereqs from the installer? The installer probably launches a separate installer for the app than what it starts with.
