We hope to have a fix for this soon, either with the update on Patch Tuesday or one later this month (probably 9/27). The issue is that the Windows Update agent is crashing, which causes the WUA APIs that MDT uses to never get a response (the service is never going to say "I'm done" when there's no longer a service). There are two separate issues behind that, hence the two different dates.
So hopefully you won't need to do this much longer.
