Meep can do this calculation, but I don't have a sample file to give you.
The paper you reference describes exactly how they did it using FDTD, and
you can certainly do the same thing in Meep. They just put a bunch of
random current sources in the location of the active layer (which included
some absorption) and then looked at the CW vertical flux.
