In principle, it doesn't matter, but in practice because of the discretization in FDTD methods I find that it is often more accurate to compute flux through a plane in a homogeneous medium and far from the source. So, I would suggest computing the flux through planes above and below the slab, close to the boundary of the computational cell (but not inside the PML absorbing boundary layers).

How to define a bunch of random current sources? Is it a Gaussian-pulse?

No, it is a bunch of sources with random amplitudes/phases and directions. i.e. you will write a little loop to make a list of source objects.

In APL. 87.203508, there is a absorption coefficient. How to embodiment it in meep?

See the section on dispersive materials in the manual, which allows you to add absorption (i.e. an imaginary part of the dielectric constant).
