I have the same error message as you as I install meep on ubuntu for the first time.

Reading Steven's solution in the earlier thread. I can now run meep without problem.
The key is to tell meep where to look for HDF5 lib during meep installation.

Please read my procedures below as an example:

1) My HDF5 lib was installed in "/home/yip0004/HDF5/hdf5-1.6.5/hdf5/lib"

2) under meep untarred directory, enter "./configure LDFLAGS=-L/home/yipc0004/HDF5/hdf5-1.6.5/hdf5/lib CPPFLAGS=-I/home/yipc0004/HDF5/hdf5-1.6.5/hdf5/include"

3) enter "make" (as root user)

4) enter "make install"  (as root user)
