Whether you want something to overlap the PML depends on what you are doing. If you are trying to model a semi-infinite periodic structure, then you want the periodic structure to overlap the PML. If I want to repeat a finite number of times rather than filling the whole cell, I generally use geometric-objects-duplicates instead as that gives you more freedom to decide how many duplicates you want.
