My situation is very similar to Alex's. It should be caused by the slow I/O speed of the network. We haven't change the old network switch. When I increase the node number, the time for set-epsilon decreases while the total calcultion time becomes much longer. Also, thanks for suggestion of using a true parallel filesystem.
