Meep outputs data, e.g. fields and geometry in the general data format hdf5 (http://www.hdfgroup.org/HDF5/). This simply means that hdf5 library was not available when the compile in the Ubuntu version was done. If you want to output data compile meep you self with hdf5 downloaded.
It however sounds a bit strange, I run Ubuntu 9.10 and in this version hdf5 is included, maybe update your Ubuntu?
