Specifying a flux-region of a complicated shape as a bunch of flux
points tremendously slows up the simulation.

Can anyone suggest a better method of specifying a flux region that is
not a horizontal or vertical line, a single point or a cuboid?

Why is there a possibility to make a 3d flux-region volume? Why would
you need to accumulate the Fourier-transformed fields in a volume when
you only need to compute the surface integral of the Poynting vector?
