Sanchit, The problem is that your incident flux is being bombarded by reflections coming from the structure.
The proper way to normalize is to run the simulation twice, once without the structure in question, and once with the structure in question. Since in this case the entire waveguide is what you want the transmission of, the runs would be: 1. No structure at all. 2. Waveguide structure. Then it's just ouput/input like you said.
