Hi!
I noticed some big slowdown around 3.14 version, maybe due to transition to 
GFile, but it wasn't such huge, something around 1 minute per 10000 files.
Are you using directory comparison for two directories on the filesystem or 
version control feature (comparing directory with its original state saved by 
version control)?
What operating system are you running (and what version control, if it isn't 
plain directory comparison)?

Also you may try latest 3.16.2: in my experiment it was faster in directory 
comparison.
