yes the sr20det has a square bore and stroke but remember the ca18det 
is the predecessor. the ca18det had an oversquare bore which means 
that because of the (slightly) smaller stroke the ca will always be 
able to rev harder. the ca18 also is quieter because of the 'direct' 
camshaft design and the rubber belt which drives the cam. have you 
seen a sr20det cam? its got four lobes and acts onto a follower 
rather than eight lobes and acts directly to the valves. the ca also 
has a vairable inlet manifold and  inspired the olderish ford 6 
cylinder efi motors of the early 90's.
maybe im biased but i wouldnt ever swap my ca18 for a sr20.
sorry i dont know a lot about fj's but i assume that the ca was based 
on the fj (piston oil squirters, belt drive cam, etc), but did the fj 
have a vairable inlet manifold? would it be possible to adopt one 
onto an fj?
