Alright, jackdempsey helped me with this on the #merb IRC channel.
I'll post the solution so it will bubble up in google when anyone else
is getting in trouble.

For me, I just had to install the 'hoe' gem as a dependency:
  ~/ruby-enterprise-1.8.6-20080810/bin/ruby bin/thor merb:gem:install
hoe

Then I could run my bundled merb app. Maybe 'dependency hoe' should be
autogenerated in the future.
