Hi,

I cannot answer this question as I only use standard layouts where the
project and the repo are at the same root. Have you tried it with Eclipse
itself? In case it works with Eclipse, I can't think of a reason why it
wouldn't with MercurialEclipse, off the top of my head.

Please try and in case of failure, open an issue report on Bitbucket.
