Hi Lior, I have a short experience of Microsoft Team System Testing but I can summarize the different as,
1. MTST is just record and play tool and you can't control test objects,While in QTP you have full control over objects through Object Repositories. 2. In QTP you can write write scripts to manage test cases and test objects, but in MTST you cant do that. 3. In QTP you don't have any limits for Recording but in MTST you have to go through certain parameters for recording. 4. MTST's object identification is not as strong as QTP.
