I had this sometimes with terminal emulator plugin and I discoverd that the "Host" Window has to be open prior to starting qtp or TE Plugin won't always recognize the Host Window as the Window from repository. This is exact the oppisite of what you discovered but as you test Web app, it can be that every plugin behaves different.
