Some configure flags have become environment variables, or been removed, so the
configure.template scripts need to be updated.
In addition, Charles added support during configure to "guess" JAVA_HOME. Since
in most cases this should work pretty well, and a properly spelled out README
will tell you what environment variables to set when this doesn't work, it
might be possible to eliminate these scripts all together.
