in that case, you may need to remove the copper before the
electrophoresis. You might either try gel filtration (keywords:
Sephadex-g25 / PD10 / NAP10) or maybe ammonium sulfate precipitation.

Just out of curiosity: can you share/explain us the protocol? Is it
something like Click Chemistry (CuBr mediated formation of triazoles
by combining azides with ethines or tetrazoles by using nitriles
instead?) or the earlier suspected formation of disulfides of proteins
which are close to each other?

Another possible explanation of the yellow precipitate comes into my
mind: A bit analog to what happens in the BCA test: Copper complexes
free amino groups (lysines) and when, heating, some chemistry happens
that is reducing the copper. - Keld, are you listening by chance?
