If available in Catia, I recommend exporting an ACIS v2.1 .sat file. This will allow you to use surface machining in Free Form Machining and the use of the "From Solid" functions as well. The "Hole" function in From Solid can find all holes or just those of a specified diameter and create hole elements to the hole depth and create workplanes to index based on the hole axis.
You need a solid in Catia to do this.
