You can define variables on the mhonarc command line.

I do it frequently to use one rc-file for multiple mailing
lists in separate directories with separate headings etc.

Look in the manual for help on the definevar command line argument.

The setup I run look like

* procmail - to sort out which mailing list and define vars
* shellscript - to start mhonarc with the proper arguments.
* mhonarc - to archive messages
