That shouldn't be a problem, I install Windows on HDDA (1TB), Linux on HDDB
(1TB), put backups on HDDC(2TB), and shared files on HDDD(250GB).  The only
tricky part is making sure I pick the correct HDD to install each OS on. ;-)
