Currently savings in Mifos has no feature fees like Loans, The workaround would be probably making manual deposit with remark saying "fee deposit".
I am no expert in business of MFIs, but I find it disturbing that there is a fee collection on savings of clients. As per the regular business mode MFI should be giving interest after cutting the cost of maintenance for savings account service.
