I have seen this issue as well. A fast work around on loans paid aggressively early is to pull the payoff (hitting the prepay loan) set date for current date. That will be the correct balance on early paid loans. Also make sure you are running all your Scheduled Job's daily. If you have any errors that can effect things on your Repayment schedule.
