Richard, OK, I think I've got a solution.
There is a bug in Mail::GPG which the maintainer is now fixing, which causes the module to retrieve a quoted-printable encoded version of the encrypted text from the MIME entity. It took me a while to track it down, but I eventually got there. I patched it locally and now have it working, and a patched version will be released to CPAN shortly.
