Personally, I run an rsync incremental backup every night across 13 different machines, and they all backup to a central server. When things go wrong, or I upgrade a system (by means of reformatting a drive,) all I have to do is mount the NFS backup, and copy all my config files back and reboot.

However, this assumes that you're willing to re-install the OS from scratch. If all you're doing is upgrade your mail filters, I'd say just copy them elsewhere, do your upgrade and see if it works. If it doesn't, just copy your good filters back in place and go from there.
