Hello I had a similar problem with Texlive2009 -vanilla installation- on Ubuntu Karmic. Latex+dvips was ok but pdflatex not ! I tried a latex document with lmodern and a second one with MinionPro to understand. It was a directory problem. Something changed with texlive2009. I copy the files *.enc to /usr/local/texlive/2009/texmf-dist/fonts/enc/dvips/MinionPro/
and I put the MinionPro.map in the texlive/2009/(....) directory and not in the texmf-local. Perhaps it is not complete. Ok it is not very clean, but it works. O.G.
