I'm not sure what the problem could be.

I use an re NIC in my main desktop and wake it via WOL very often.
re0 at pci2 dev 0 function 0 "Realtek 8168" rev 0x03: RTL8168D/8111D (0x2800)

Maybe you're really missing some bios setting?

How do you shut the box down?
If you haven't tried "shutdown -hp now" yet please try that.

How are you sending magic packets? Try arp -W <macaddr> from another
OpenBSD machine. Are you sure magic packets reach the box?
