FWIW I just updated a cert using the new agreement URL, without removing letsencrypt-privkey.pem, and a valid cert was issued successfully. Perhaps what you were experiencing was a separate, local issue. Glad you got it worked out though! And thanks to Jordan for the heads-up. Nicolai
