Found the problem ! I accidently upgraded from the amd64 bsd.rd instead of the i386 bsd.rd I had used for the previous upgrades. Amazingly, everything worked except apps in /usr/local/bin. I just did the upgrade again with the i386 bsd.rd and everything is looking good. My pkg_path also was pointing to i386. I removed bash and tried to re-install it, and it said wroong architecture! There was my clue. I could probably instead also have removed all the packages, set my pkg_path to amd64 and re-installed.
