The src, ports,.. themselves won't cause problems, but be careful about the free space being the same or lower on the test machine. This is particularly important when you move to 3.9. Libraries happen to be installed after some of the binaries that depend on them; if you run out of disk space between these steps, your upgrade just became more interesting. (Ok, you still get tar and ftp, but no gunzip).
