Hi Chris, Maybe the Intel Q35 Chipset is not the (only) component which troubles your system, it could be for example the disks (which are not fully compatible with your motherboard). A best pratice is to consult the Hardware Compatibility List of your motherboard (if available) before assembling your machine.
If you have some spare hardware and time, you can try to swap your 2 hdds with another model/manufacturer. You can also try to add a cheap sata pci controller with your 2 'orginal' hdds. With these other tests, you will be able to isolate more the issue. Testing another OS is also a good opportunity to see if your hardware is really and fully working.
