Sounds like an excellent occasion to create (and maintain) your own
kernel configuration file. Sure, you can use (unsupported) tools to do
it for you, but you've already learned where that leads. Doing it
yourself can teach you more about the inner workings of the build
process which may be of use when using 3rd party tools.
The source is there, do whatever you want.
