what operations do you need exactly?
It is possible to add, subtract, divide and multiply images via the 
BasicImageProcessing module.
Depending on which version of MITk you are using, this might not already be 
available.

An up-to-date version can be found at http://www.mitk.org/download/ .
For example, you could try 
MITK-3M3-1.0.0_r20657-win32.exe<http://www.mitk.org/download/MITK-3M3-1.0.0_r20657-win32.exe>

Or do you need other operations?

I've been using MITK to segment volumes for my PhD research the last couple of 
months, but I sorely miss a feature for performing binary operations between 
segmentation masks. I currently use DeVIDE (a VTK/ITK-based modular data-flow 
application) to do these operations, but it's rather clunky to switch between 
programs, and would ideally have to be integrated in MITK. Is there work 
already being done in this regard? I would be willing to contribute towards 
this goal if this is desired.
