Hello,
The color of the frames around the render windows is controlled by data node
properties. Each render window has an associated Gemotry2DData object, which is
kept inside a DataNode. When you set the color property of this node, the
colored frame around the window (and also around the planes in the 3D window)
should change.
The colors are initialized in QmitkStdMultiWidget::InitializeWidget() (lines
197ff in current SVN checkout).

I don't know how to change the colors, but to disable them use
multiWidget->DisableColoredRectangles()
