Hi Diego,

If your installer includes all necessary libraries and configuration files, than that is enough. The MITK_ROOT define in mitkConfig.h actually is a relict from the past and code using it should be considered as being wrong.

We do not have experience with Inno Setup, instead we are using the NSIS support of CPack to generate "Installers" on Windows.

I will post more information about how to create MITK-based project with full packaging support later this day.
