If you have multiple Qt installation then the error is normal for the first time. Just select the mkspecs folder and the qmake binary from the proper Qt installation and press Configure again. The error should not reappear. Tick the desired check boxes then and press Configure until you do not see more red entries the press Generate. Then double click on the generated MITK-superbuild.sln file (or like that). That opens VS 2008. I used to switch to Release mode and build the project.
Make sure that you have VS 2008 installed and the Qt built for VS2008. VS2010 does not work. The Qt for VS2008 is available here: http://qt.nokia.com/downloads/windows-cpp-vs2008 To restart the configuration it is sufficient to choose Delete cache from the File menu (CMake GUI). I just tried to configure the MITK head with these settings, so it is guaranteed that it works. You may have missed something.
