Dear Gerald, using multiple QmitkStdMultiWidgets this way has probably not been tested before, so I consider your problems are bugs. Please file them in the bug tracker. Maybe you could provide a minimal example, e.g. based on one of the tutorial steps. This would help us to track down the problem.
In general for image comparison applications in MITK it is recommended to have one datastorage and turn on and off the visibility of the images specifically for single renderers.
