Hi Matt,
in your ExternalProject/Apps/CMakeLists.txt try the following:
MITK_USE_MODULE(MyModule)
INCLUDE_DIRECTORIES(${ALL_INCLUDE_DIRECTORIES})
The MITK_USE_MODULE macro is unfortunately undocumented, but quite
useful for this case.
